Suppose the following results in the first rounds: 1. round: 1 beats 32, 16 beats 17
2. round: 1 beats 16, 17 beats 32
Now in the third round 16 and 17 are matched again. I think this is undesirable. the same effect is possible with the other players too.

Depends on your pairing method. The graph shows one possible way to pair such a tournament. You can make other graphs.
More generally, you might pair it as any Swiss tournament, with the winners bracket players getting a BYE in the odd rounds. Group pairings could then e.g. be done with the usual fold pairing based on seeds, or randomly, whatever you prefer.
